I believe that the term 'ordinary' arose in response to the evolution of the other specialised types of cement that we have today.

Once the early cement industry began to develop and produce specialised cements, whose chemistry and/or physical parameters were significant modifications of the cement normally being produced, there was a need to distinguish between the old and the new types.  

Since unmodified portland cement was still the type which was most commonly or ordinarily produced, it was called simply "ordinary portland cement".
